Question about Yui.

I know that Yui died while they were testing or making EVA01 but what really happened to her? Like I've seen her reappear in Shinji's Eva like when he was sucked into that black hole Angel (what's it name?). Are these EVAs meant to have souls or something?
And is Gendou (spelling) trying to become an angel himself?
What is the instrumentality project anyway and what does it do???????

Well it seems that Yui intentionally remained within 01.

Yes the Evas have human souls in them, though the only ones that are known for sureish are 01- Yui and 02- Asuka's mother.

Gendo's plan is a bit obscure, he is trying to becomes united with Yui inside 01 (maybe?)

Instrumentaility? well it appears that SEELE's version is a simple return to the begining, where all humans are one mind and one body/soul

Gendo, Yui & Futyski's plan? well it seems they wanted to use the eva's as vessels to hold the human souls. perhaps some people still remain as humans, others as eva's. its really not too sure.

eva 01's soul, as said before, is yui.
eva 00's is PROBABLY lilith, maybe ritsko's mom.
eva 02's is asuka's mom
eva 03's is touji's mom.
to be an eva pilot you cannot have a mother.
