I have read about the scene you're talking about, but haven't watched the movies yet... so I can not comment on it.... other members here have watched it so they will be able to shed some light on the question...

What she really said was "I feel sick". It is pretty unknown as to why this is however. Remember how the meaning can mean whatever you want it to mean as can this line. Maybe she was saying that because Shinji was hugging her and she wasn't used to human compassion. Maybe she was a figment of Shinji's imagination and that was a reflection of how he felt. It could be anything and anybody else's guess is as good as mine.

I was just thinking about why did Shinji and Asuka looked so strange......did they lost their soul?
Also,what is the final outcome of the story??
Only Shinji and Asuka left on the world,and lived as the 2nd generation Adam and Eve?
