Well, if we don't take the manga into consideration then you have to look at the anime as a flashback from the first episode... The first episode is set after the end of the series... The God Hands have taken over the country under the rule of Griffith... If you watch the first episode again you'll notice that one of the villagers actually mention Griffith's name...

If you want to know how Gatts escapes and what happens to the reast of the characters you will have to read the manga... Hopefully, there will be a second series that will answer more of your questions but so far there have been only rumours...
