yes, SPOILER ALERT! If you haven't watched the series all the way through, keep clear of this thread!
My favorite episode would be MOTHER'S DAY. its really touching, well at least for me. It shows how both mother and daughter are desperately trying to be 'strong' when deep inside, they're really suffering. It's something i can relate too it almost made me cry... ahahaha... but there were people around so yes, i kept it... meep.
The next favorite would be MY FAIR LADY. It's disturbing but its something new. Just imagine, a guy confusing the real world with the wired. It's simply disturbing... especially if you happen to be rie... shudder*
Another episode would be the one with the girl who kills herself because she has small hands for playing the piano. I really like this episode because, all your life you've been told you're this and that, in her case, she was really good at playing the piano that even her parents are sacrificing everything to get her into the best school to go on with her dreams... and then comes this college teacher who harshly says that she should give up.

I loved my fair lady, and the second one..forgot the name of it. Mothers Day and just about every other episode is quite good too.

[correction on opinion based off differently interpreted observations: i believe that girl didn't kill herself because of her small hands, nor because of the instructor, but rather because everyone in her family was supporting her, and once she agreed to become 'friends' with PoomPoom, she lost her child side of her, which was the part with the will to dream further. thus case, she lost her will to live, as she was living for what her family wanted her to become: a great pianist.]
eitherway, back on topic... my favourites would have to be.... just about all of them. hah. i don't know... really, i'd have to go watch again with that idea in mind. i don't think i can choose one over the other, as they are so totally different. i love them each for their own amazing qualities.

I agree with Havok.
I generally like the second half of the series (Vol.6:Mother's Day onwards) better. I'm trying to think of a single favorite, but they are all SO good!!! I perhaps like eps 2, 4, and 12 the least though... 7-11 are the tightest.

5-11 along with vols.3 ^_~ can't dare to forget 3,5,+6. :)
1+2 being my least favourites. the only reason i don't put vol.4 in my least favourites though is because the mood of that episode really helped to put me into a sedated dream like state... i seriously forgot i was alive during that episode. and after my first viewing, i didn't remember how i got from watching vol.3 to 4 to 5. damn... i love thinking about how dream-like that all was.

Sadly I don't have exact episode names because my downstairs neighbor ran off with my boxset about twenty minutes ago. :p
My Fair Lady was very good...but very creepy. That one gave me chills. My next favorite would have to be the episode with the time warp in the police department....the "Hey Morita, haven't we had this conversation before?" episode. Third favorite is the episode with the girl who gave up on the piano lessons (the original one with the children's spirits leaving them in the park)

Well, I've seen up to ep 6 so far, and I thought that one was really moving... but I really REALLY liked the first and second episode. Right now (until I see 7-12 :P ) I'll say episodes 1 and 2 are exactly tied for favorite, with ep 6 coming VERY close behind and ep 3 waving from the sidelines...
5 I thought was only so-so... and 4 was (except for the drug and demon parts hehe) juuuuust a touch too creepily realistic for me to enjoy... :(

[POSSIBLE SPOILERS]
Even though i didnt include the last episode in my faves, the more i think about it/watch it the more i like it. It wasn't how I expected the show to end, but it was a very brave and thematically good decision to bring it all back down to earth after a totally amazing episode 11. And, when you think about it, the end of ep12 is terribly tragic. Just when you think Suema is the 'hero' of the story, we realize she too has a 'spider' of grief and at the very end she sheds a tear. Before the whole Poom Poom thing in episodes 9-10, you think the show is totally bleak, philosophically, but then once 10 is over you realize it's secretly been championing existential optimism. But in 12 you see the harsh reality forced on even the most successful and optimistic people. Is it a sad ending? that's for your own life to decide! what a show.

After finishing the entire series, I stand by my assesment: Episodes 1 and 2 are the best. All the others are good, don't get me wrong! But on an episode by episode breakdown, ignoring all others, 1 and 2 are the most well-rounded and entertaining -- for me, anyway. ^_^

I liked Episode 3 a lot, "Life Can Be So Nice". I loved the part at the end where Boogiepop said "You aren't even worth taking". That was great! I also thought it was cool how they did a flashforward to episode 4 about halfway through the episode.

My favourite episodes are invariably episodes that feature either Boogiepop Phantom or Dr Kisugi. Especially Dr Kisugi. Then my favourite episodes would probably have to be 6 and 8 because they give some attention to both of these characters. Especially Dr Kisugi. Did I mention Dr Kisugi...?
