I know what you are talking about, the crystal doors. You have to use Ruby's rings to open them. You just look at the color of the crystal to find out what element you have to use on it. Then you look at the rings that Ruby has. Choose a ring with that has the element you need for the crystal and choose it. Last you go into first person view, target the crystal, and fire at it with the ring. The door will open if you used the right element on it. I hope this helps you.
