how does motoko manage to make batou punch himself? i don't know the extent of her hacking abilities, but they weren't even connected to each other for her to do that to him.

In the manga, she has Tosuga's ghost key, allowing her to control his actions for short periods of time. Since she is squad commander, it could be possible that she has Batou's as well.
