If characters like Batou and the Major only have their brains, how do they get hormones and such that come from outside the brain? Or do they just make do without adrenaline, testosterone, etc.?

I don't believe Batou is full-prosthetic, but Motoko is definitely.
According to the creator, Motoko only has a portion of her ~brain stem~ intact in that prosthetic body of hers; which is why in the original GiTS manga, she questions whether or not she is truly "alive" (has a living soul) or just a "doll" (cyborg) operating from A.I. programs and what's left of her human organ died long time ago.
There was also a question whether Motoko was originally a man or a woman; until GiTS 2nd Gig finally answered that question.

From synthetic organs? If they can make synthetic muscles, they probably have the synthetic organs (or the equivalent) to make the synthetic hormones & other messenger chemicals.
