Is there a way to take of the bottom scrollbar?
But at the same time leave the one on the side?

Also is there a way to make the scrollbar track tansparent?

The easiest would be to shrink your page so it doesn't add the sideways scrollbar.

As for making the other one transparent. I'm sure it's possible: I imagine you would use a javascript. A search on google should turn up some results.

Hmm, well I know with iframes you can add allowTransparency="true" to the tag attributes as well as the css tag style="background-color:transparent" to the iframe target page's BODY tag so they may work for the scrollbar. I'd recommend trying either of those two solutions, see if they'll work. I'd say you'll more than likely have success using style sheets to do it.
